within the box for all comments there's a 'Reply' link. If you click that and post your comment, it will indent (because it's a reply to the comment above you...)
If you just fill out the form on the bottom of the page, it will start a new main level comment on that thread.
A little confusing at first, but makes it easier to follow conversations and what-not.
